Flowey is taken from pre-Undertale, before Frisk's fall into the underworld, sometime during his unknown number of resets. He's already experimented with killing a few people, and enjoyed the novelty of it. He's been mixing up his runs, experimenting with killing some people but not others.
So he'll have no clue who Frisk is, be shocked and delighted and frightened to meet Chara again, and still be pretty surprised to have Sans get pissed off at him.
